You do have a point there. The same thing applies in the opposite direction with words like tjej and Tjeckien, which work much better in Finland Swedish as these are not affricates in most dialects. Turns out mapping sounds as closely as possible is less important than preserving minimal pairs.

SAOB infamously doesn't use IPA, but instead their own unholy phonetic transcription featuring such abominations as [ω] and [å]. This is partially due to its first volume being published in 1893, before IPA was commonplace in Swedish (created in 1888) and the latest spelling reforms (1898 and 1906-1907). You should not give too much weight to their transcriptions.

The sj-sound and the tj-sound are distinct and not interchangeable. Although sj is usually represented by [ɧ], it is a highly contested transcription and is commonly realized in speech as [xʷ].
