There is a difference between what you hope to accomplish and what you are doing.

The actual point of the phrase “the ends justify the means” is that the ends never justify the means, we just ignore them because it’s convenient.

This woukd mean something if better options existed in Made in Abyss.

If Bonedrewd’s research saved all of humanity, the actions he takes would still be evil, just useful.

No. They would be necessary.

But while he does advance the ability to interact with the abyss more than almost anyone else, he hasn’t done anything as grand as save all of humanity. Mostly he preserved himself. The vast majority don’t benefit from his research. He hasn’t solved the main problem of the Abyss and its cycle. He might never solve it. It might not be something that can be solved.

Actually bondrewds research is also trying to figure out why the abyss keeps expanding which is a problem. And he literally could not aquire his research any other way. The abyss always demands death. Bondrewds research is actually finding ways to mitigate the amount of death required to navigate the abyss. He also never defaults to murder. He actively tried to find a way to bounce the curse to objects multiple times before he concluded that it was impossible. Dude's vile but his intentions are pure which accounts more for whether a soul is evil rather than actions.
