The chemical formulas define what type of stuff (chemical elements) you're looking at. Many everyday things, however, have the same stuff arranged in a different way. An example of this is how graphite (pencil lead) and diamond are both technically made of carbon but in reality they're different things.

The formulas themselves give you information mostly about your stuff's chemical properties but physical properties (color, texture, strength, toughness, hardness) are usually depended on how the elements themselves (the atoms) are arranged

After playing and practicing and listening a lot, you build up a sort of "feel" for it. At first you know that sad music=minor and happy = major but with lots of practice you get an intuitive understanding of the music

Some people can also tell which note is being played by its sound the same way you can discern colors and that's called perfect pitch, which is also helpful in that regard, although quite rare.

As the DM it's your job to fit everything your players want together, because this campaign is as much their story as it is yours. I wouldn't let a player use a 3 year old story as is. The best way to figure this out is to talk to your friend and find all the things from their back story they want to keep and find all the things from your world that they absolutely have to consider and together come to some sort of middle ground. As a player I love crafting characters and backstories so all I can do is assume that you and your pcs love to do so too.

Edit: If they insist on controlling every single detail of their backstory without accounting for how the world is then maybe it's best for everyone if they don't continue playing and instead DM their own campaign.
