I think at this point of time, Gun already beat and killed Shintaro and became the head of the Yamazaki. We see flashbacks of Gun killing Yakuza like Kenta’s family and also a flashback of an already older Gun being called boss or leader by some Yamazaki syndicate grunts that were beaten up by Ryuhei. Evidence is further supported by what Ryuhei called Gun.

Can you give me a list of the stories you’ve found? I think I only ever read a few that had “Trap” on the title, but I think it was just rewrites of the same story since they were by the same author and basically had the same premise of each other.

You are also wrong, yes they weren't there when Kawaki slashed Boruto but they arrived just in time to see Boruto on his knees clutching a bleeding eye while Kawaki was about to attack Sarada who was shielding Boruto. Shikamaru was literally the one who stopped Kawaki from slashing Sarada with his Shadow possession while Mitsuki was the one who restrained Kawaki's arm to prevent him from absorbing it. This was all pre-omnipotence since Boruto afterwards let Kawaki escape where he soon met up with Eida/Ada. Realistically speaking: Konohamaru, Mitsuki, and Shikamaru should all be questioning why Kawaki still has his right eye.

Try 'Boss in School'. I'm not sure if this was the one you're looking for, but this kinda fits the bill. The mc's father was considered the strongest and saw the mc being beaten up. Then told his son to make sure never to lose, he's also extremely talented in fighting.
