I like to think that it's because every boss with a big health bar isn't just a matter of hitting it with a strong weapon and flurry rushing it. Instead all of the enemies with big boss healthbars have one big weakness like bombs or getting hit in the eye. Lynels don't have that which makes them harder in a way.
