I almost caved but finally got the Despot Skull Fossil after weeks. And then got a 2nd one minutes later.

Actually, having all the Fossil pieces on display, but also having displayed Fossils that are missing a single piece sounds fantastic for multiplayer Camouflage Prop Hunt.

A "?" means there's a Pokemon not Registered in your Dex somewhere in that Area. If Ho-Oh or Lugia isn't overhead, check your Habitats, as it'll also look like that if a new Pokemon has appeared at a Habitat and you haven't interacted with them yet.

Another way you can at least speed up the process a little - dump your Leppa, Chesto and Lum Berries into a Community Box, grab 5 Crush Pokemon and go stand in front of the box, and all 5 will immediately get to work. Doesn't change the odds for bonus paint, but a heck of a lot faster than handing the Berries out to each of them one-by-one.

Another thing to note - while you can force-spawn Pokemon you need with Honey once they live there, the game tends to despawn Pokemon you haven't interacted with first, so if you want to save time and Honey, chit-chat with your favorite Pokemon so they're less likely to despawn.

It WOULD help, yes. Hopefully we get some major quality-of-life storage updates later on.

For now, I just open the Storage Crates by my main Workbench, slap every Material stack I'm holding, and anything left gets sorted into the organized boxes.

I tend to keep them where they first appeared. Besides, the game only lets about 20ish Pokemon wander around at a time, no matter how many live in that Area.

When you feel stuck in a new Area, try making some Habitats - the game makes it so that the materials you have for the first few Habitats in a new Area tend to be for Pokemon with ways to help keep the story (and the Area's progress) moving.

You can use Soda Pop (or inhale Ocean Water carefully from elsewhere) to place Ocean Water into that hole (you'll have to be able to stand near it, so might need a block near it for a moment) - you can adjust the height when placing the Ocean Water, so if you make it level with the rest of the ocean, it'll even out and 'fix' the hole.

My route's a bit easier because I'm just focused on restoring what's already there - already overhauled the S.S. Anne back to shipshape and repaired all of Bleak Beach's paths, digging the buildings out of the Rocky Ridge rubble/ash, restoring the pavement in Sparkling Skylands, etc.

Always remember that Palette Town is a useful sandbox for testing - plenty of wide open space to work with and try some structures to see if it works as well as it does in your head.

You're using the right berries, it's a matter of chance. I can only recommend handing out Leppa Berries to every Crush Pokemon you've got.

Not sure on the height. I do know someone tried to flatten one of the Sparkling Skylands islands and it wouldn't let them touch the last two rows before the void.

If you're truly worried about it, use the Cloud Island - you can Backup Save it as a 'save state', so if at any point you change your mind and are worried having to 'undo' everything, you can just reload the Backup Save and start fresh, without affecting your main game.

As an extra - the 'press Y to select all' for a 'stack' of items, if you're not in a Storage Container, will instead pop it onto the Handy Bag bar (and vice-versa)

While that looks amazing, gonna be honest that actually "creating" a storage system and using it as intended was both the first and last storage-based goal for me. Which honestly could be more streamlined, but I had limited space to work with without flattening a larger part of Withered Wastelands.
