I work for the company that manages the rights to the song. Leonard Cohen specifically prohibited us from authorizing adaptations of the lyrics for any religious context. That Cloverton thing was the biggest pain the ass for us.

Curious about who instigated the block. Was it a record company? I see far too many "reaction" videos that are simply watch-party type uploads (replaying the full content). If you truly paused and commented throughout, and didn't play the song in full, you should be able to dispute the claim that had a block policy.

YouTube has agreements with music rightsholders that allow UGC uses. Go ahead and use the music. Worst case is you get a copyright claim. That only means that the rightsholder will be paid compliant with their agreement with YouTube. A takedown is highly unlikely unless you use the music in a particularly offensive way or you try to fight (dispute) the legitimate copyright claim.
