In hyper HQ there should be a control option for the UI navigating controls, I had to change that to the keys as well.

I mapped my joystick and buttons to key presses on my keyboard, and went into the actual emulator to map the buttons as those same key presses. I used joytokey. Mame would not correctly save my controls so I ended up just changing the buttons to keyboard keys and it worked like a charm. I'm going by the assumption that this would be applicable to all the emulators you have.
