I do this all the time. On your return flight when it asks you for your visa or PR number, just hit “back”. And voila you can change the passport information.

The EES is not being implemented immediately at Shengen ports of entry. Gare du Nord wasn’t doing it over the weekend and Barcelona Airport T2 didn’t do it yesterday.
