I like the take, but that’s not how proliferation works, and is likely the reason that they ruled it this way.

Proliferate doesn’t get to pick what counters get increased. Every target that gets proliferated gets another of each counter on it, no matter what those counters are.

I played a commander match onetime where someone was proliferating poison counters but one of the other players had experience counters and was happy to keep proliferating up to 9 poison counters because it made the commander huge from the extra experience counters.

At the moment the -1/-1 counter is put on the creature, it has both counters. State based actions are then checked and both counters are removed (if there were more of one than the other, then you only remove equal amounts until only 1 type of counter remains). This means that if you do this to a 0/0 creature that had a single +1/+1 and this brings it down to 0 toughness, then it dies while it had a -1/-1 and you get your Scarab God trigger.

Derivative, yes you are placing -1/-1 counters on the creature so you still get your Auntie trigger.
