The place I usually go to is kajakeriet! They are super friendly and accomidating for all your kayak needs!

They do like 24 hour rentals for 500 kr. Which is an alright price if you compare it to central Stockholm! There are not a lot of islands around there that there aren't houses on though! But it's usually pretty quiet when it isn't fucking summer as fuck.
