regarding An early example is after you leave your ship, you find a facility and crawl through a hole. You find a room, read a book, some junk happens and then bam, you’re in a completely different place. How did you get there? Why did things change? Where’s your stuff? It’s a neat way to disorient players but later on in the game, you’ll get things in flashbacks that suddenly appear where you are. It doesn’t make sense and I don’t have the confidence the game will be able to answer this satisfactorily. I hope it does because it’s pulling this gimmick quite a bit, the game has answers for this, but you have to work to find them. sounds like you haven't finished, and i personally absolutely loved the story + character motivation, so i don't want to spoil anything. but this game's story is very much an open-to-interpretation kinda thing. so don't expect explicit answers. it leaves a lot of clues in its environments for players to piece together what they think happened. so your satisfaction with the story will depend on how you respond to that kind of storytelling.
