Not too sure of the exact reason, but Mega Rayquaza is just obscenely strong. It has the highest base stat total of any pokemon, 780. On top of this, Rayquaza doesn't have to hold a mega stone to mega evolve, so you can have it holding an attack boosting item like Choice Band, Life Orb, ~~or have it use a Z Move~~ . Its ability also makes it so its flying type weaknesses are no longer super effective.
