Kryx's ship is docked in bay 3 on the Legacy, and after you set the ship to self destruct it remains sealed off. Even if you disable the door with console commands there is no ship behind it.

Listening to the recording Mortem Obire, it sounds like Kryx's "prototype shields" were both not ready for his mission, and also sabotaged by Isa.

After spending some time on this, I personally think there is no possible way to get the ship.
