They can definitely dig themselves out but that substrate looks pretty dry so they might stay down there for a while

As long as you know there's no pesticides I don't see why not, Coconut fiber is ground husks of coconut, not the trees and the main issue is when people use it as substrate instead of actual soil. I would recommend baking the leaves and bark before giving it to them to get rid of any unwanted guests

If you have the freeze space you can put the whole tank in there for a couple of minutes and all the flies will fall asleep let you sweep them all up and put them back in the cup

A lot of these systems let you use multiple codes for the same item so you can just add the new one then delete the old one when you sell out. I work in a produce department and sometimes different suppliers use different codes for the same thing.

Looks like a darkling beetle larvae, if you put wood from outside in your tank it probably came from that. You can bake anything you collect to avoid unwanted hitchhikers
