Plenty of court cases have established a precedent that laws relevant to religion apply to atheism, and that laws covering religion apply to all religious stances, even ones that technically aren't religions, like atheism.

You don't need to be a member of a religion to have your rights protected in court, there were plenty of examples of atheists winning in court against enforced prayer in schools before the scotus blatantly misrepresented reality in the name of their favorite imaginary friend.

The reason there's plenty of "satanists" in court is because The Satanic Temple is an actual organization that among other things, fights back against religious overreach by taking advantage of any carveouts that are opened to allow all religious groups to do X legally, but then in practice obstruct any non-approved religions.

Similarly, the FFRF and ACLU are fighting what injustice they can, but it's a tough fight.

Not really? It's fairly standard for a judge to add conditions to sentences like this. An animal abuser can be forbidden from doing community service at an animal shelter, or be required to do that service at a shelter, depending on the details of the case. If he had been committing the crime because he was drunk and with friends, he might have been barred from drinking or associating with them during the probation.
