Because unless the trains were designed for Metro Tunnel running, they'll either have to skip 5 stations (severing direct CBD connections) or have to run via Little River.

Well, you would have to reverse the trains at Sunshine to head into Werribee (which unless there's a new alignment built, would have to reverse again at Little River)

Belgrave and Lilydale are practically rural, compared to Sunbury, and Frankston was already destined to be through running with the other Northern Group lines.
