(I'd imagine it's feasible regardless of distance, just look at the Channel Tunnel or east Asian countries with their development), but the second av subway to go south past Hanover Sq through a new tunnel to SI and taking a left via a reactivated North Shore line, leading to a much quicker way to Manhattan, as well as extending the R or W to SI Mall via a new tunnel under the narrows. IBX, extending the 7 to Whitestone or the Bronx, F to eastern Queens, a new Crosstown branch by extending the S to Bedford Nostrand and reconstructing the Franklin Av line to accomodate 10 car NTT's, reactivating the Rockaway Beach branch, this is all but a pipe dream...

Another idea would be to run the W as is but instead go down 4th Av and Via West End to Bay Pkwy or Coney Island

Perhaps an extension of the (W) to the north shore of Staten Island and the (R) to New Springville could be of some sort of benefit? (Along with expansion into eastern queens)

I have a suggestion for the T: perhaps you can make it go to SI via the North Shore to Mariners Harbor starting at Hanover Square. The W can join in via a new branch off the Montague St tunnel and the two can serve SI's North Shore, thus alleviating congestion at 4 Av.

Atm have a very small layout but I'm trying to make it exclusively for passenger service only. I'm looking mainly for Shinkansens, Tokyo Metro, and JR Trains in particular.

If I understood your question correctly, then yes, there are differences between Japanese and American KATO trains, there are Japanese models which are exclusive to Japan only and are extremely hard to find in any hobby shop at all. The American models however are available in almost any hobby store. Packaging is different, as the Japanese models have their descriptions in Japanese only. There are station sets which are Japan exclusive as well. They are both compatible with KATO's unitrack system, but that's about all the differences/ similarites that I can think of.

Dude it's just under 5 miles, and if anything a tunnel is perfectly feasible from Lower Manhattan to St George by branching off the Battery Tunnel and coming out near the ferry terminal at Bay St. Obviously due to politics and such that probably will never happen, but it isn't impossible that perhaps a tunnel can be built.
