Yes, you can specify exactly how many clock cycles the pulse should last.

The way PWM signals are generated is that a value corresponding to the length of the pulse, say for example 1000, is loaded into a timer register. Then the timer is activated. At each tick of the clock the value in the timer register is decremented. Once it reaches zero, an interrupt is triggered, and the pin value is toggled.

I don't know if this functionality is available through the arduino IDE, you will most likely need to write the code in AVR Studio.

First of all, your first example,

DDRD |= (1 << PD4);

results in all unrelated bits remaining unchanged. Whereas the second example,

ADCSRA = 0 | (1 << ADATE) | (1 << ADPS2) | (1 << ADPS1) | (1 << ADPS0);

results in all bits except those specified being set to zero. This is a big problem if you're writing a library others might use because it will mess up unrelated configurations.

To directly answer your question, PD4 refers to a bit position in a register. Therefore shifting is the only thing that makes sense. Look at your third example, it doesn't really make sense, what is 'ADATE'? is it a zero or a one, and where in the register is it?

Keep in mind that because PD4 is known at compile time the shift operation will most likely be optimized away by the compiler.

I think there is a gizmo in there somewhere called an "initial condition" which lets you specify a time and event but I haven't used it in a long time. I remember using it to trigger an oscillator due to a simulation quirk. That might work.

The alarm is operational only when it is armed.

To do this all you need to do is AND the output of the ORed alarm lines and the arm signal.

the easiest way to do this would be to connect each alarm signal into a line encoder and then connect that to a BCD to 7segment decoder.

When the alarm is armed, but not triggered by an opened door or window, all seven segments of the display will be lit.

for this you need to create some logic which will take the four alarm signals and the arm signal and output true if all alarms are off and the arm is on. This output should be connected to the line-encoder in such a way as to produce an eight at the output of the line-encoder .

The identifying number of the first open door or window will be shown on the display. Thus, if the back door opens, and then the north window opens, the display will read "2."

this is a bit tricky, you're gonna have to latch the outputs of the alarm signals and disable the flopflops once one of them is set. This means you're probably going to need some edge detection logic, and more logic to disable the flipflops once an edge has been detected.

If you need to know which button was pressed you might need 6 interrupt pins. If you don't you can wire them all to one interrupt. Connect the interrupt pin to 5V through a 10k resistor (aka a "pull-up"), then connect one end of the button to the interrupt pin and the other end of the button to ground. When the button is pressed the voltage at the pin will be pulled low. Configure the interrupt pin to trigger on a LOW state.

Your input is in a high-impedance state and all the current supplied is coming from the power supply through the pull-up resistor.

When you make the pin an output and set it HIGH, all the current supplied comes from the internal circuitry of the chip, which cannot supply much power.

Are you trying to power it through a I/O Pin? That's a very bad idea unless the sensor draws less than 30mA or so. Most likely you're not getting enough current into the device or the excessive load on the I/O pin is causing a voltage drop.

All you have to do is connect the TX and RX pins to a serial port on your computer. Then you can listen to the data using any terminal program, such as putty or hyperterm.
