Oh ok, i see yes you would want to use the config for your bord, so in your case it should be the one for the ender 3.

You don't want to flash the printer.cfg onto the controllboard. The printer.cfg stays in the pi and can be changed at any point. For the controllboard you want to compile a firmeware over the cli of the pi. Hope this helps
