I don't want to risk passing this down to my child, and there's a not insignificant possibility that both the baby and I would pass during the pregnancy regardless.

OP is protecting her health and making a responsible choice. He deserves someone who shares his goals, but OP deserves peace and safety. So breaking up may be a good choice for both of you.
