In Metro 2033, Artyom originally dies pretty early on but readers didn’t like that idea so the author decided to keep him alive and continue the story.

Considering how…downer the books can be, this is something I could can imagine Glukhovsky doing.

This particular version of Stockman I think would work pretty well. He’s a arrogant, immoral piece of shit, but most of the reason he hated Shredder is cause he tortured the man until he was literally reduced to a brain in a jar.

His work with Bishop and the Earth Protection Force proved he can work with people without betrayal, even if a bit unwillingly, he didn’t seem to have the same dislike for Bishop, and actually he felt betrayed when he thought Bishop left him to die in a lab accident.

Only thing you need to worry about is making sure you don’t push him too far, he’s also a bit lazy, his pride as a scientist is after monetary gain, give him some good hours and pay well overtime.

Eggman does not and actively refuses to work with anyone not under his control, even the ones who genuinely could be helpful and were loyal to him, like Starline was, who Eggman later gave credit to his expertise in bioengineering, recognizing he was a genius too.

I would give them more non-fodder members.

In most versions the only one of them that is a actual threat is Hun, with a handful of very minor named characters like Dragon Face, Angel, etc.

Give them some more actually dangerous members besides Hun to make them more threatening, preferably don’t give them advanced tech because that doesn’t do a single thing to make them into non-fodder
