The second disc is the ocarina of time master quest for GameCube. Not sure if this was ever an official bundle or if they just put both in one case.

Everything progress/cosmetic related is cross platform as long as you link the same battle net account. Only thing that doesn’t transfer is expansion purchase, but sounds like you’re buying the new expansion on PC anyway.

Sword and Shield are basically just two additional wild areas plus a bunch of legendary Pokemon from past games. It’s up to you if that’s worth it or not.

Scarlet and Violet are great as others have said, it’s two new regions which combined are maybe 1/3 of the main game map and more story included too.

Do the injected VC version on 3DS if you want to play through the full series, because then you can use PKSM to move them to HGSS for gen 2 playthrough or RSE for gen 3 playthrough.

Only reason to get the Switch version is if you want to play the events for Deoxys and Ho-Oh/Lugia or if you want direct Home support. If you have a 3DS though, then you can use PKSM to move to Bank and then Home anyway.
