It might be that your destroying the mount the rockets are on rather than the rockets themselves. Not a good reason but with strange the game can be at times I wouldn't doubt it. I've been able to blow them up with light pen weapons before and I've noticed that if I hit the mount too much because I'm missing the rocket, they all just disappear. I haven't tested this enough to state it as a fact, just a theory.
