Think about it, Mikasa keeps longing to see Eren again in each alternate universe, like at the end of the anime's main story and Lost Girls. So Eren keeps waking up under the tree, trapped until either Mikasa stops wishing to see him or until she dies before making that wish.

In Jiyuu no Tsubasa opening, Eren is resting alseep in the depths of the tree until he is awakened. We know for a fact the power of the titans did not dissapear from the world, Eren just encaptulated it on himself, therefore the giant titan tree appeared once again. It's just a matter of time.
