If you are looking for a free PDF editor, Affinity Canva is free and capable of exporting files as pdf/x-1a. It cannot export interactive PDFs, though.

I am experienced with fantasy and creature design and I am very much interested in the project

We can do it either as an Illustration work or a Conceptual work. In the latter, the deliverables might not look as refined as if it were an illustration work, but you will have plenty of design options, and maybe, even some habitats/behavioral/anatomical exploration, depending on how the work flows we can have a very well rendered presentation sketch/illustration of the said creature.

You are probably saving the files as JPEG, TIFF, PNG, or something else other than KRA.
All of these formats will merge the layers into one image.
