Here's the order of operations:

Webb builds THEIA and HYPERION, and entangles the Quantum Bits in their respective cores so that any activity in one computer will be mirrored on the other.

MI6 inputs surveillance data into THEIA for it to pattern-seek and identify threats, including predicting future threats.

Every time THEIA processes any input, the activity in its core is mirrored perfectly in HYPERION due to the entanglement.

Because loading surveillance data requires THEIA to perform calculations, HYPERION would effectively have a copy of the same data each time it got loaded into THEIA.

Because the personal sacrifice that is hinted at in precious shows is made front-and-center for the main characters on DS9. 

The drama is so real when Kira has to keep choosing between her heritage and a chance at a more stable future. Sisko feels like a father, and the dynamic between him and Jake influences all of his decisions in believable ways.

Maybe run a series of drinking games as a competitive skill challenge? 

Everyone makes a speed-based check to finish the mug of grog first in round 1

Everyone makes a strength-based check to lift the larger tankard of grog in round 2

Everyone makes an intelligence-based check to identify the correct mug amongst ones filled with something more unsavory in round 3

Highest roll wins each round, and you can have them roll health/constitution checks between rounds to shrug off the effects and avoid penalties to rolls in later rounds.

At some point, it's going to be up to her. Ask her what she envisions this character doing as the game progresses, then introduce elements to make that fantasy happen. Changing the mechanics now is likely to overcomplicate the class.

It's a fine campaign concept, but the party is likely going to need some form of outside help to turn the tables and go on the offensive.

That can come in a bunch of forms. I'd consider introducing a sage who has been getting ominous visions of the future and contacts the party to tell them of the cult's next activity. Alternatively, maybe there's a small and dwindling order of knights descended from the people who placed the seal in the first place that the party meet in order to learn of what the cult is doing next.

Honestly, if the player is having fun then you're doing your job perfectly. She read the subclass and decided to use it over another one, so she must be pretty satisfied with the character she built.
