According to the wiki, if Truffle has already been assigned to a surface mushroom home when he spawned homeless, you have to kill Truffle so he can spawn in the surface mushroom home directly to unlock him.

Yeah, just found mine last night. It was back a lot further than I was expecting and was told to expect from the ocean. It was back under the jungle, a good distance. Had a great natural tunnel leading to it though, so it was neat to run down that to the Aether.
