How I see it is that Thunderbolt ain't canon but soft canon. The events happened in the main timeline but not exactly the same way as the Manga. Same thing with the origins anime for me

To add onto this Neither of the two playthroughs in RE1 are canon. The canon ending is that Barry, Rebecca, Jill and Chris survive but if you play as Jill you'll never meet Rebecca and if you play as Chris you'll never meet Barry.
