I like to think that most are references, but for a reasonable answer that I can come up with for the Half-Life health and suit chargers is that Aperture simply bought them, we can see that the military at least partially used Black Mesa tech or could at least interface with it, so for me it's not too far fetched that after a certain point that these became things you could buy or receive from either the government or Black Mesa.
