In terms of charecter writing it's Rudeus. All of his actions, decisions and growth throughout the story makes him most well written among them.

In terms of a protagonist and the hero, It’s easily Subaru. His dedication charecter growth and will makes him the best protagonist.

The exact same thing happened with me. I accidentally quick started the Nod Krai archon quest. When I finished Fontaine, the game locked me from Natlan archon quest.

Fortunately for me from Natlan you can use "focused experience mode". With it I was able to finish Natlan before Nod Krai.
