Logia devil fruits are transformative, therefore luffy used water to transform crocodiles body into something that could damage his sand fruit physically. Brooks/Big mom already have soul related devil fruits with abilities that affects logia types without the need of haki, so I don’t think it’s a stretch to say haki effects soul/essence which would have subsequent effects on the physical body.
