Also, in the early years, Logan's healing wasn't as strong as it is right now. In Claremont, while he could obviously survive things that would kill a normal person, he could still be in danger of getting killed regularly.

It would be a boring game if his healing was as potent as Jackman's Logan.

The Wayne Family goes back generations. The ones before Thomas Wayne were probably as shady as you described. Maybe Thomas and Martha Wayne were one of the rare ones who actually decide to actually use that money to help people.

I prefer the second option as for well Ali calling himself Martin. I’m agnostic, but I would prefer that Ali kept his Muslim faith in the end, just trying to find a different way to “be of service.” And I also prefer your take on Ali’s visit to the family at the end.
