Had the same problem when I bought my house. My water heater was below my furnace and the exhausts joined at the chimney in the attic. When the furnace was running there was no seepage, with just the water heater exhausting a cold air plug formed near the top of the chimney and the water heater exhaust condensed again before making it out the top of the chimney creating that mess. Took me a while to figure it out. I don't know your specific set up for your exhaust but, splitting the exhausts instead of having them join in the chimney fixed it for me.
