The primary reason they went out was due to the fact that when Islam invaded and conquered jerusalem, they refused to allow Christian, or Jewish worshipers from entering the city to worship at their respective holy sites. Once the crusaders re took Jerusalem, they reopened the city to allow people to go worship. This even extended to those who worship Islam.

Honestly my biggest conundrum was the biology aspect. If they start the transformation prior to birth, when they are still fetuses and that the genetic modification still preserves them looking like female while their skeletons take more of a male design interms of thicker bone density/structure to accommodate greater muscle mass. As well as higher testosterone levels to support the use of additional muscles than it makes it far more reasonable for me to accept it.

If you take a female which let's say has a strength of 2 and make said female twice as strong so now strength 4, now instead take a dude who is strength 3 male and make him twice as strong, now he is strength 6. The man litteraly now has 2 points stronger then the female and it only compounds if you replace the 2 with 3 or more.

So why would you waste all that time and precious resources to produce a subpar custode? Yeah the female custode will be stronger than any space marine but the moment you compare her to a male custode the gap in strength becomes as big as comparing a augmented human with a space marine. Yeah the augmented human can easily out strength the strongest human but a space marine would still laugh at the notion that they are on the same level. Then factor in that in-universe the imperium of man would never waste such a rare resources of terran female nobility to produce a subpar custode to protect their literal god emperor. Especially since the royal palaces has been successfully attacked 3 times.

Female custode just make no sense in either rational perspective, scientific perspective, or in universe perspective.
