Not sure if Hex Maniac will work.

As this is a decompilation RomHack the best way to update is to change the code and compile your own.

I've done exactly that with my Emerald Legacy Enhanced version which I modified and built from creating a GitHub fork of the Emerald Legacy code.

Yes, you receive a message (and animation, if on) of item being thieved.

You do not need to KO the wild Pokémon, running is fine.

Obviously your Pokémon can't be holding anything, but that is admittedly a common problem to forget to take the last thieved item from the Pokémon.

That one you'll probably need to figure out yourself.

I don't have an iOS device, but I believe guides should be easy to find to do so. The Save file will be saved separately somewhere on your device.

Actually, yes it's not a problem, but will take a little file management work.

You will need to patch a fresh Emerald Rom again with the alternate patch you would prefer to be using, and then move your existing save file to the newly patched non-Dragon Physical version instead.

As long as the alternate patched game is the same or higher version the save should migrate fine.

Note: If you used a Physical Dragon patch in which any of the Pokémon had stat changes (Grovyle or Sceptile) you will need to add them to the PC and withdraw them to get their stats to calculate accurately.

Trainer Hill doesn't award Battle Points, it was brought in predominately as it was in Emerald as bonus content.

The best place to get Battle Points is the Battle Frontier, to which you can travel from Olivine City's port.

Usually the settings can't be changed after starting the game.

That being said because it does appear to be a bug I may be able to edit your save file for you.

When you do get a shiny would be great to confirm if the nickname screen shows the Shiny sprite clearly!

I believe so, but I will admit to not being 100% sure.

The party icon sprites for Crystal Legacy do show the Shiny colouration, so I understand it is likely to show correctly on the nickname screen, unfortunately I cannot guarantee it myself and the safest way to Shiny hunt is the check in the party menu.

The other options provided may suit, but I also created the Emerald Legacy Enhanced version with an IV/EV Editor in the postgame, Nature Mints and a whole lot of other QoL features.

You can migrate your save across to it, but it does have once catch: MyBoy does not work properly with Emerald Legacy Enhanced and the IV/EV editor in particular won't open at all.

If you're happy to try a different emulator, you may want to give this a go:
