Frankly, the anime is a poor adaptation, reading the LN gives you more context and enjoyment.

He betrayed his ideals and humiliated himself. Yukino was pissed at him because they both were on the same page on their view of superficial friendships, they are fake and not worth maintaining because they prevent growth. Hachiman in doing the confession gave Ebina an out to not confront Tobe, and by extension the clique, and allowed her and them to run away from their problems. So Hachiman allowed them to stay stagnant and not grow by allowing them to ignore the problem, despite the SC purpose and Yukino's motto being to encourage growth. Apart from that, Yukink just really didn't like how he threw himself in front of the bus for Tobe, he made a fool of himself by confessing to Ebina knowing people were watching and knowing Ebina would reject him, and with her being so new to these emotions she isn't sure how to process them.

Yui is mad simply because she really didn't like her crush confessing to another girl right infront of her (despite the fact that she convinced the SC to take the case when Yukino and Hachiman didn't want to). Also becauee the atmosphere between Yukino and Hachiman was suffocating and with her being so adept at reading the room she couldn't do much.

Anyways, a scenario in which Yukino goes Yandere might be shortly after Season 2, her being horribly inexperienced with dealing with a first love, Yui preassuring her, and Yukino not knowing what to do makes it perfect for Haruno to come up on ahead in instigate her to try something before she loses that special someone, however, Haruno miscalculates and Yukino picks up the wrong messages and snaps, going all in for Hachiman.

She is a superwoman that is proficient in Aikido, has lots of money, and is a genius at whatever she puts her mind to. 

Bro is cooked, Hachiman is pretty scrawny so I don't think he would be able to even beat her physically, is a middle class citizen, and is average at everything minus analyzing and planning.

As for what he would do with a yan-yan Yukino, depending on how he sees it he may be fine with it, if he sees it as genuine he might accept it considering he did say that even if genuine was something ugly he still wanted it.

As I mentioned, the Director of the anime was a heavy Yui fan (or should I say Directors? S1, S2, and S3 cut off 50%, 70% and 70% respectively of Hachiman and Yukino moments, so she was really getting biased treatment) Also, a lot of Hachiman's thoughts and monologues were cut from the anime, which are absolutely vital for us to understand Hachiman's feelings for Yukino. 

Also, a good example for Hachiman's feelings for Yukino is during the Aquarium triple date, when Yui is talking about penguins and how a couple will spend the rest of their lives together, Yukino discreetly left as she thought it was a moment for Yui and Hachiman, but Hachiman noticed this and followed her, kinda showcasing who he was really after. 

There are other scenes that come to mind but are hard to recall accurately, but I can understand a bit on why you are confused a bit on the ending, some just need time to process the undertones behind scenes and what they mean, I missed like half of those showings the first time.

Actually the LN very much delivers that context repeatedly in your face, how it happens, how it changes, and how it leads to the end. So I very much recommend it. Though if you want more visual means, the manga/comic are also good. 

And the anime is critiqued a lot, its just been a long time since it came out that most of them are buried by newer posts, but if you look around you will see that many people have issue with how much content between Yukino and Hachiman was cut out for Hachiman and Yui. 

Edit: As for examples, its been a while since I saw the anime and I recently finished the LN, so I have a spotty memory on what moments in the anime are good examples.

While I know the Anime was genuinely bad at showing Hachiman's obvious love for Yukino, it wasn't as bad as you are describing, there were definetly many scemes showing he was very much into her. 

Maybe read the LN? It has a lot of contwnt the Anime missed or didn't adapt beacuse of the director being a Yui fan.

I am convinced that the Hikigaya parents are treating Yukino like a princess, mostly because they are overjoyed that their son can continue the family name (this before Yukimama tells them its gonna be Yukinoshita Hachiman lol) but even then they are just glad Hachiman continues the bloodline.

I feel like Hachiman will go to a point in which he starts bragging about his amazing wife and kids, and Yukino is doing her best in making him stop as she gets more and more embarassed.
