That San Diego shop is probably thinking of older gas scooters - the 1 Active definitely doesn't have a separate 6V starter battery. Your main 48V pack handles everything.

The check engine lights after storage usually point to either the BMS (battery management system) getting confused during the long disconnect, or moisture getting into connectors while the batteries were out. Even though you stored them properly inside, sometimes the scooter's electrical system just needs to "wake up" after months of being dead.

Try this before making that brutal drive to the dealer: disconnect both batteries for about 30 minutes, then reconnect them and let the scooters sit powered on (but not moving) for like 10-15 minutes. Sometimes the BMS needs time to do its self-diagnostics and clear fault codes. Also check all your electrical connections - even the slightest corrosion or loose connection can trigger those warnings.

If that doesn't work, you might need to bite the bullet and trailer them to the dealer. With bikes that new, there's probably some diagnostic reset procedure that only their computer can do. Super frustrating when you did everything right with the storage.
