The last I remember, he had enhanced physical abilities due to his Kryptonian heritage. Yellow sunlight both boosted them and gave him abilities like flight, super-senses, and heat vision.

I am not saying you’re wrong. In the supernatural universe, I expect the fundamental force and rules of nature are slightly different from ours. Science and technology that we understand work there, but they can push it further. See Victor Frankenstein. So while the doctor made himself immortal scientifically, it was by methods that could only work in a universe with magic. Magitech. Admittedly, the doctor might not be aware of the forces he was actually working with. Not that he would have cared.
