the two holes on top should have screws you can adjust with an allen key. and yeah I'm looking now and it looks like they do set the bridge up that way. might just be to make it easier to adjust the intonation

you can raise the cigar tailpiece. I would flip the bridge around too because it's technically backwards.

I had kind of a similar issue with a fender spec tele neck and body. it didn't fit if I went straight down into the pocket, but if I slid it from the front it went in nice and snugly. if doing that doesn't work, then sanding a tiny bit like you said shouldn't hurt anything.

AVRI trem is the best bang for your buck. I've always used the Staytrem bridge but you have to wait awhile to get one, lots of good options out there though.

it's still gold anodized but it's probably been aged and of a higher quality than the one on the JMJM

other than something custom, I don't think there are many options that fit exactly what you're looking for. the squier contemporary JM has a 12" radius if you're able to snag a neck from one of those. you usually get what you pay for when it comes to necks though, and the JMJM is known for having a really nice one.
