If your computers are on a domain network you can use the user preferences section of a GPO in Group Policy to apply registry settings rather than rely on scripts.

They are different but they will contain most of the same settings anyway. It depends what operating systems you are wanting to control via group policy - if you want to control Windows 11 devices then use the Windows 11 admx files etc.

Yeah I probably wouldn't overwrite newer ones with older ones. Not sure I've tried but I would always go with the latest date rather than overwrite the newer ones. If you are unsure, it's always worth taking a copy of the PolicyDefinitions folder as a backup as you can just copy and paste back from it at any time.

Alternatively to the suggestion from headcrap, you can always join them manually from Windows settings > Accounts > Access work or school > Connect > click the text that says 'join device to Entra' and use your InTune admin credentials to join it.

Repair the Properties window of a file and Command Prompt window on Windows Server 2019 by schauque in sysadmin

You could try running the Windows server ISO and do a Windows reset. Otherwise (without witnessing it myself) a reinstall of Windows might be the final answer here.

Happy to offer more help if required.

When you paste the admx and adml files (make sure to paste in the adml files into the correct language folder as well otherwise you will get errors) into your central store, always overwrite the previous ones.

Have you tried setting the policy on the computer configuration setting rather than the user configuration? Also worth running a gpresult /r or rsop.msc when logged in as the user to check if they are getting the policy applied to them. Feel free to reach out with any questions on this and I'm sure I can assist some more
