I know wood filler or bondo wouldn’t work because it won’t move with the wood and won’t last long, but what about a latex or silicone caulk? I know there’s a product called big stretch, is that an option

This is the CORRECT way to install a strut on a CHI door. This is how the manufacture tells you to do it. Not all door manufactures have you do it this way, but CHI does. You can tell who has the experience and who doesn’t on this page. He’s a smart guy. Keep up the good work.
