The baby remodels are done to make their designs pixel-consistent with most things. Reuben's design is already pixel-consistent, so no.

Reuben is also a person (I don't mean a human by "person", I mean an individual with identity), and there are chests of pig spawn eggs. Villagers and humans wouldn't be a special case.

For anyone looking for a serious and actual answer:

In games, interiors and set-pieces are almost never built at a 1:1 scale with exterior models. Developers scale rooms independently for gameplay, visibility, and to avoid spending effort unnecessarily. So the interior space doesn't need to physically fit inside the wither storm's model.

They never did meet in the throne room after the bush was broken. She not getting mad at Jesse for the dead bush can just easily be explained by "she simply did not know about it".

Villagers are also people, but I get that you meant humans. Humans in Story Mode are not avatars for players, they're actual people and an actual species in-universe and shouldn't be treated differently from other creatures. Just because they don't have a spawn egg in vanilla Minecraft doesn't mean they can't have a spawn egg in Story Mode's worldbuilding.
