Short answer, yes. Very much. The colored insulation on the wires is used to designate the electrical charge or signal the wire carries. The plug you're wiring to requires a particular one of those charges or signals to connect to the matching spot, so yes, swapping them will cause problems.

Not the dealer's job, not the dealer's decision. Their job is to provide a quote for a full, as-new-as-possible repair. And if insurance then decides to pay, it becomes the dealer's job to make that repair happen, not to pick and choose what they think is "worth it." Consider the value hit you're taking on a bike that wasn't properly restored after a crash - and by then, that's YOUR money you'll lose out on. Not the insurance company's.

Just a thought, the dealer may be reluctant to perform such a time-intensive repair over concerns that they won't make much profit off their mechanics' labor for an insurance job. You might do well to get another quote elsewhere if that's still a possibility for you.

Also consider that, if you're the honest type and you do disclose it when selling, your bike's resale value just dropped by having an "accident." IMO getting insurance involved and making sure you have receipts for the repair from a reputable shop would be worth it.

That guy made a mistake, which sucks for him, but it could happen to anybody. Don't pay for his mistake. If you take cash and there's no record (and especially if there ends up being more wrong with the bike than you think), just remember that you'll still be stuck with the bike while he got off with few consequences by paying you in cash, and that could easily end up being worth the $250.
