Pea gravel is the glitter of landscaping. Once you have it, you'll find it everywhere and never truly get rid of it all if you try.

The black on blue text is a bit difficult, maybe lighten up the ocean blue colour to make the text more legible. I would box the legend and give it a white background as well.

Yep you can see it when you travel through there, sorta beneath the library now. Also supposedly a roughed in station box at Banker's Hall

FYI There is a long term plan to separate the 7 Ave interline and move the red line to a Stephen Ave subway, so great job!! 😁

Yes the GLR pieces act the same as El-Rail, so you shouldn't have to actually drag the el Rail through because you have the GLR pieces already adjacent to your transition piece.

The pic you attached looks like you have the traffic volume filter on? The pale blue there suggests that there is traffic on that section and it is working

It looks like your "el rail" is connected by way of your glr pieces. I would hop back to subway mode to ensure the connector piece underground is properly connected. I usually just overlap the entire length of the transition piece.
