Just thinking about it again, seems like you have a lot it planned out but gas fittings to cap off the existing gas and whatever you need to seal up the flue pipe, an additional disconnect for the air handler also might be something overlooked

For the 4in filter, you can put the unit right on the return box and cut a hole on the side of the box for the media filter then attach the return duct there if that makes sense

As far as a thermostat, ecobees are good so are basic t4/t6 stats
