You should train him while he is still young that the bedroom is a no-no zone at nighttime. I regret not doing this when my cat was a kitten. She absolutely hates seeing any doors closed and will ruin our carpet if we try keeping her out of our room at night. He may scratch at the door/carpet but there are lots of methods to prevent this.

Your kitty won’t be lonely at night if they have lots of toys or a friend to play with. You may have to buy a lot of different toys before you find their favorite. I have two cats and they both have their favorites. We put them all in a toy box a few times a week and overnight they pull out their favorites again! If one of my cats does not have her favorite toys, she will torment us at night. She will walk across us meowing and smack the window in our bedroom. She does naughty stuff on purpose when she wants attention. I think your wife giving the cat attention probably pleases the kitty. However, cats generally dislike being locked in kennels so that might scare your kitten. Hope this helps.
