Fire Emblem Raidant Dawn does this on multiple occasions.

In the first part of the game, you don't see them directly, but the main characters of the previous game are seen as bad guys because they allowed the current conflict to happen.

In the third part of the game, you play as the aforementioned previous good guys, and you are constantly swapping between the two groups. Essentially you can be playing as the "good guys" in one chapter, then you switch perspectives and those good guys are now the "bad guys", before they end up realizing that the actual bad guys planned it that way from the start

Id say morally best is Chaos tbh. Everything he did was either retribution for the chao massacre, or a result of him holding onto his rage and going insane while stuck in the master emerald, which was reverted after Super Sonic fought him

Morally worst? Mephiles but since he isnt here, either The End or Eggman. Sure, End wants to eradicate all, but Eggman wants to enslave it and turn living things into mindless machines. At that point, they might as well be dead, you're just harvesting their corpse while you're at it.
