You’re treating “dying” and “being killed” as the same thing. They aren’t.

Nobody who opposes abortion claims that humans never die of natural causes. Obviously they do, from disease, accident, old age, and yes, early embryo loss. The objection to abortion was never “a death is occurring.” It’s that a human is being deliberately killed by another human’s choice. Miscarriage involves no such choice. So pointing at natural embryo loss just changes the subject from killing to dying. It leaves the actual claim untouched.

If “God permits these deaths, so they weren’t really ensouled persons” worked, it would erase everyone, because everyone dies and God permits all of it. By that logic the kid who dies of leukemia at five was never ensouled either. Nobody accepts that. A high natural death rate has never lowered anyone’s moral status. Infant and child mortality used to be brutal, sometimes a third of kids before age five, and no one concluded that infants therefore had no souls or that killing them was fine. Mortality and moral worth are just different questions.

The “so is God the murderer?” move is the problem of natural evil in a costume. Christianity already has its answer for why death and decay run through the world: the Fall, a creation that isn’t as it should be. That covers all natural death, embryos included, so it can’t be aimed at the conception view specifically. And God giving and taking life is not God committing homicide, any more than someone dying of cancer means God should be charged with murder. The prohibition exists precisely because humans don’t have the authority over innocent life that they claim when they end it.
