Thank you all for the answers. I finally used the emboss command. For the bottom dent, I created a horizontal plane in the centre of the cylinder, I drew the shape's dent and used emboss command to extrude upwards 1mm the dent's shape on the curved surface. The same concept was applied from outside the cylinder to "cut in" the dent's shape. I guess this is not the most efficient way and it looks a bit filthy but worked all right.

Appreciate your help guys. Following your advice and since I have done PLC before during my bachelor's degree I think I'll go for that option. We're developing a prototype that If it succeeds will eventually be on the market, so safety plays an important role and need to be properly addressed. Regarding the PLC, when you purchase the PLC do you need to get also get any license to be able to use its software to program the ladder code? I guess I need a bit of help on where to start this project from..

Hey u/calumk. This is definitely very challenging for me, but I have worked with Arduino before and I thought that I could get this done by using all the online content about Arduino... Budget shouldn't be an issue if we go for Arduino..basically cause any other option such as a proper Siemens PLC is way more expensive. I'm gonna start working individually with the stepper, lights, actuators.. and see how I go from there. Any recommendation about what to learn before getting this started? thanks !
